Here is what I think happened, if you renamed a .3dl to .3dc, it will only show the "property" of .3dc which is simple polygon (or in your case, just the footprint)
It's not a licensing problem, it's a type problem. .3dl files should not be renamed as .3dc and vice-versa.
What happen if you only use one .3dl at a time? You should not see the "footprint" problem.
Update: Renaming .3dl to .3dc will cause licensing* problem on NextGen and won't displayed it. BTW, you can create your own landmarks
