The settings are saved in the save\profiles\01\system.ini file. Resetting it will restore at least 95% of the settings.

If you have a well-functioning, well-configured program, it is recommended that you occasionally save the entire save folder on your PC. In case of trouble, the save folder will 100% restore the program settings, saved favorites, history data.
