.System doesn't disappear, it's just hidden. Enable hidden files and folder in Windows and you'll see it .
.System folder is always hidden in recent Garmin automotive devices.

1) I have done "show hidden files, folder and drives" in Windows and ".System" folder can see before but when I first start SP then it disappear.
(It isn't dissappear but only hidden and connot see on PC - post#194)
2) I'm quite sure because when I uninstall SP and delete the "Garmin" folder from my sdcard and re-install SP.apk without any map again. My custom maps is still remain.
(I'am sorry. It's my fault, I think I deleted wrong folder by deleted Garmin subfolder inside the Garmin folder but ".System"(to be hidden) is still remain)

The .system folder never disappears. It is hidden just like catymag says. Before you install SP and you have the files on your PC, you can see the .system folder just fine if you are set to show hidden/operating system files (one of those 2). But after you install SP and you connect your phone to your PC the .system folder on your phone does not show anymore, even if you still have hidden files shown. But it is still there. For some reason Windows Explorer can't see it. Might be if your phone connects as a media device instead of a mass storage device like my Samsung Note I717 does. To see the .system folder I use a third party browser, "MyPhoneExplorer" and it allows me to see all hidden files on my phone.
Your maps are definitely not moved into internal memory. Use a file explorer on your phone set to show hidden files and you can see that it is there where it always was. Check out pic. You can see in the notification bar that SP is running at this moment. I use Root Explorer.

Why after I uninstalled SP and deleted "Garmin" folder on my external sdcard that contained custom map name gmapprom.img inside and re-install SP.apk without anymaps again this map is still remain?
-My phone SG Note2 N7100 JB 4.1.2 Official ROM Non-Rooted
-External sdcard path name "extSdCard" / Internal storage path name "sdcard0"

(I'm sorry. It's my mistake to delete the wrong Garmin subfolder and I test again the map is gone.)

Nothing to be sorry for. Never be afraid to speak up or ask questions. I am sure this discussion has helped many.

I faced it once after install. Cannot create .system folder but after reboot the phone its there.
Galaxy Nexus
How to create .System folder:
- Create "Garmin" folder on PC and create "New Folder" inside.
- Compress "Garmin" folder to .zip or .rar.
- Open the Garmin.zip/.rar with ZipFile/Winrar and rename "New Folder" to ".System".
- Extract Garmin.zip/.rar to your external sdcard.

@chinnachot
- You can add new map in /Garmin/Map/your...map...name.img
