In Payload / garmin-nav.app / storage-usa / .System folder you need to replace those maps, observing the naming convention as follows:
    iphonefaultyclonesfiles
The JCV folder was empty in the original ipa dl, you will have to add the corresponding jcv file if you want junctionview to work for your map. I've left the SID file in its folder, but it's specific to the NA CNNT 2013.10 map and will need to be replaced with the correct file unless you are adding some part of that original map. Once you've added the required files, rezip the USA-v2.1.07-FAULTYCLONES folder and then rename the extension from .zip to .ipa before installing. As i don't have access to an iphone at present, i'm unable to give any specific advice or workshop any installation problems, sorry.

Prior to reading your thread I did virtually the same thing
    1. Downloaded the ipa
    2. Changed it to a rar file
    3. Deleted the map within the rar file "Payload\garmin-nav.app\storage-usa\.System"
    4. Changed it back to a ipa file
    5. use free iFunBox.exe to send it to the iPhone (Installous download folder)
    6. Installed the app through the iPhone (Installous download folder)
    7. Ran the app for a few seconds
    8. Shut down the app
    9. use free iFunBox.exe to send the new files to the iPhone "var\mobile\Applications\[APP DIR]\garmin-nav.app\storage-usa\.System"
    10. use free iFunBox.exe to add following line to the hosts file in /etc
Typed this Line in /etc/hosts file:
127.0.0.1 [Only registered and activated users can see links. ] gold.garmin.com bronze.garmin.com

***Most important to do this to EVERY file and folder changed***
Adjust the following permissions via free iFunBox.exe :
    Ownership:
    Owner: mobile; Group: mobile
    Access Permissions:
    User: Read, Write, Execute
    Group: Read, Execute
    World: Read, Execute

    Works Great Now
