The cyclops have a Red flag accross the top of my nuvi when approaching the location is there any way to chnge the SCDB ones from the Grey flag to a Red flag?

I really think No.
Cyclops database is compiled expressly and has functionality not available from the PoiLoader, one of them the direction of travel

Firefox, if I load one of your gpi files into my Garmin, all different redlights and speedcams appear as separate category in the POI search menu, with the relevant categories (hotels and campings for example) getting lost in the long list which makes this search menu a bit of a mess. Is there a way to prevent this?

The only way I know to get what you want is to merge all similar category of POI in a single CSV file (ie: All Redlight_xx.csv in Redlight.csv)
Keep in mind that these categories of POIs are not meant to be searched. What is the use of searching a controlled traffic light or a speedcam?
It has nothing to do with a restaurant or a cinema.
