First important difference I noticed is:
OLD sys.txt:
NEW sys.txt:[folders]

If complete installation is in internal storage and you do not have multiple installations sharing common content folder, then those lines must be removed or disabled with ";" at beginning.[folders]

I did not research sys.txt any further.
Next, "onetoolbox" could not clean program installation and data, and this kind of apps can only make a great mess.
Correct uninstall procedure for any "Application":
1. Go to Android Settings -> Apps -> "Application"
2. FORCE STOP "Application"
3. CLEAR CACHE
4. CLEAR DATA
5. UNINSTALL "Application"
6. Delete complete application folder (data folder)
7. For some "Applications" you need to RESTART Android
