Moral of the story: Do frequent backups of file system and region41. Backup favourites such as waypoints on a daily basis if they're important [current.gpx file found in GPX folder].
Clearing nv or hard reset is highly advisable both before and after updating firmware. Any aberrant behaviour can be mostly prevented by backing up then resetting before and after firmware updates.
