Then you in Gmaptool select split and then whit Create select
"mapsets by FID" then press split all

Now you will get 3 separate IMG files on each map now you can use the FID associated with each map

You can try with new Gmaptool to change FIDs in MPS subfile.(Advanced options/Write tag)
I mean :Split by FID the 3 assembled .img, change MPS FID to just one, then Join.
